When I use the mkifs command to build a new image which I then flash onto a
SBC, where are the base “sources” for the image? I know I don’t actually
get source code but rather some kind of object code, but where does it
live?

Try /x86/boot/ - you’ll find the procnto and startup-bios and bios.boot files
there. The corresponding files for other platforms you can find in such dirs
as ppcbe, shle, and so on (if you’re targeting other platforms).
