From Windows, fdisk /mbr
OK… but the loader is on a CF card that boots QNX and AFAIK there’s no way to specify the drive to fdisk… Any workaround?

Not that I know of from Windows. Sorry.
You can switch drive in fdisk, fixed disk they call it.
