I can install QNX6 on Windows 2000 with NTFS partition ?

nope, you have to use FAT partition.

Or use partition magic to shrink the ntfs partition and install qnx in it’s own partition.

or if you have commercial version of QNX, you can make your own customized boot floppy, just follow those articles:
